Getting started
Select your fluorophores from the panel on the left (uncheck “Show common only” if necessary). The app will provide a suggested excitation wavelength along with relevant discussion and alternatives. You can move the blue excitation wavelength marker to explore other wavelengths manually. Suggested channels to acquire are shown below the excitation graph. The left panel also provides “Summary plots” plots of all fluorophores on one graph.
By default a 4 channel rig with a Mai Tai eHP DS is assumed. You can change the filter specs and laser via the left panel, then export your setup with the “Save config” button in the header for later re-use. The last used config will persist across browser sessions even if unexported.
For label-free imaging use 800 nm and acquire one channel only: red green, or blue will all look very similar. Alternatively, if you want second harmonic (SHG), acquire at 920 nm in red (autofluorescence) and blue (SHG).

Channel assignment
Fraction of each fluorophore's detected emission landing in each channel. Rows sum to 100%; the capture column is the share of all emitted photons the filter set collects at all.
